My betta was making a nice large bubble nest right near my females jar yesterday. No hes making a totally different one on the complete other side of the tank! One is under the styrafoam cup, and the other is about 10 inches away on a plant! Witch one will the pair use? Should I destroy one of them?

:o No i think whichever they want to use should be fine. If you are that concerned, you could move him to a breeding tank with nothing in it. Place the female near the breeding tank and let him build his nest wherever. When they do lay eggs, and they hatch, the fry will be easier to find even if they are at the bottom of the tank.
